Why does no one ever seem to mention how X-men work pretty well as a allegory for gun owners/gun rights in the US?

Wanting someone to have a background check to get a dangerous weapon is not hating gun.

The biggest reason is that you’re born a mutant, it’s not a choice. Gun ownership is 100% a choice. The only real similarity is that they’re both considered dangerous. Using that logic you could say the mutants are a great allegory for Antivaxers

Okay, it's not a choice to BECOME a mutant. But if a cure or a method of restricting your powers exists, as often has been the case in the comics over the years, it's a choice to continue to be able to use those powers. And if it's morally acceptable to restrict a person's ability to buy and use a gun it should likewise be acceptable to restrict a person's ability to shoot fireworks, control people's minds, use magnetism to move submarines and nukes around, transform and impersonate anyone, etc.

Ironic that the peaceful solution for Civil War, shown in some what if, was simply to listen to common sense. The Super humans (for what reason) or mutants that are born with offensive powers are necessarily trained without being forced to work for the government.

They are filed, but this information remains private in the Avengers database, (more precisely in the head of Captain America, but wherever...) and they act as mediators between the government and the super-humans, by also taking direct responsibility.
