Alright, I think i've figured it out. So theres 2 universes, Universe A is where Little King John resides, Universe B is where Ratboy resides.
In Universe A, the Big Fish Boss was defeated by the galactic superheroes, but at a cost. They were most likely destroyed in the fight, leaving the 4 remaining heroes, Caveman on the Starship Genius and Sue, Fred, and George alone in a desolate world, where they eventually grew apart and distant. Meanwhile on Earth, Happyman and Green Monster went on their trip of the planet. This would explain, why the Starship Genius is on the planet during the flood when it was caused by The Big Fish Boss's eventual defeat, and why its near abandoned with only one man residing in it.
Universe B is where Ratboy resides with the rest of the crew from Universe B. In this universe, they haven't defeated the Big Fish Boss yet, and are still fighting him. But they want to prevent the flood, which is why they send Buck to go open a portal to Universe A, in which it's already flooded so it won't hurt anything in that universe. This would also explain, why even though Ratboy has seen John in minecraft before, they've never actually met. Because in the original series, we see that Ratboy has the power to go to different universes.
This all, also supports the theory that LKJ is Ratboy from Universe A, in which he lost everyone he loved and went insane on earth

This is all kind of reaching isn't it? We know a lot about both universes, lkj's was created by the cosmic thunderbolt and shouldn't have the big fish boss or others in it, it's not a separate timeline. And I thought happyman and green monster's adventure on red planet was just a kingdom studios production and being galactic superheroes was their real profession. ratboy has met john in minecraft in the dream, which I guess was just them traveling to his dimension. It all seemed pretty straight forward to me. Only thing that I don't understand is how caveman got there or how the galactic superheroes have a base in the minecraft dimension. I also think that lkj might not be originally from the minecraft dimension considering that he can manipulate it at will like Ratboy could and considering that everyone else non-minecraft is from the original dimension.

Because, as OP explained. In LKJ's universe, the Galactic Super Heroes were successful in defeating the Big Fish Boss. This is what caused the Flood, the Flood doesn't happen immediately, its a release of energy that takes decades to full flood the entire continent, thats why Ratboy said, "The starship has been flooding since the beginning of time". Caveman is one of the Galactic Heroes from Universe A, whom decided to stay to guard Starship Genius. In Universe A, everything we're seeing now, already happened. The heroes were successful in defeating the big fish boss and the flood occurred due to the massive released of energy upon his defeat. What's unknown, is why the Galactic Super Heroes ended up on Mars, why George lost his arms, and why they all hate eachother.
Universe A is what already happened, Universe B is what's happening currently. Universe B is aware of Universe A because of Ratboys powers to go to other Universes for short periods of time. Their entire plan for the Big Fish Boss is resting on the fact that they can redirect all the energy to Universe A which is already flooded, and not risk flooding Universe B

Like, it'd certainly take place after Galactic Superheroes, but that's about the fact that in Starship George still has his arms and Green Monster and Happy Man don't recognize the GS makes me think that Red Planet isn't supposed to be in the main timeline. Oh boy, we got a fresh one. Well the Ratboy Genius Kingdom episodes are pretty slice of lifey, not much of a story there. There's no real harm if you skip it, but it's nice to see where most of the characters debuted. The real story starts with Ratboy Dreams Minecraft. The story goes - Ratboy Dreams Minecraft > Little King John: The Flood > Starship Genius. Make sure to watch Galactic Superheroes as it sets up events for The Flood and a major part of Starship Genius. Happy Man and the Red Planet is a nice little side story that isn't really canon but it's pleasant nonetheless. Like said if you keep watching it'll make sense. If you don't enjoy it that's fine. I just feel that once you get past the crude animation the stories, characters, and music are really pretty great.

Music people get a high from music, so they have to move into ever more bizarre stuff to get that high as they become desensitized to what people consider “good” music. But no judgment for people who do enjoy it, just different tastes, I guess, maybe if I ever played minecraft things would be different.
I mean, the weirdest parts are the visuals. Yes, the designs and animation are indeed odd and crude but that's more a barrier to entry or "casual filter" than the main point of it all, for the later series at least. Starting with Ratboy Dreams Minecraft there's actually a pretty cohesive story going on. But if you didn't enjoy, that's fine. It's not for everyone. Thank you for giving it an honest chance at least.

I did see Minecraft to the end and I don't know if that's the right way to put it. Sure you have a begining, a middle and an end, "ratboy went to save his GF from the king who kidnapped her, but her friends helped her scape first, the end" but the whole thing was very loosely explained. I'm sure that expecting a intricate plot with carefuly crafted plot points is probably not the right mindset to watch it, but I could not shake it off, again, probably just not my thing. I did enjoy one or two song thou.
