The problem with this test is that it's not relative to the story at large.

Like, take the eye colour thing. My character exists in a world where many people (arguably, the majority) have more animal-esque eyes (entirely black, slitted, goat-like). So she has weird lizard eyes and hair that are strange in our world, but totally normal in hers.

This isn't a Mary-Sue test, it's an, "is your character an overused cliche" test. I thought Mary-Sue was a term meant to define a character that is consistently surrounded by plot armour and is basically infalliable/unbeatable, save for arbitrary flaws like "being clumsy" or some other harmless shit like that. They add no interest to the series they are a part of because they add no conflict, never experience true struggle, and learn nothing.

Only a few of these squares goes under the definition of a mary sue.
