This. He's the opposite of supes so he gets his own opposite Multiverse to play with.
Superman changes the universe by his being there. He was originally around in the 1930s and would've been part of the JSA but then time changes and he shows up later and the JSA forms before he arrives on Earth. He comes to Earth later and later, showing the effects of reboots and shifting timescales. So Manhattan does it as well and creates the New 52 and now the universe is fighting against him. So he's going to continue changing things but now he's out in the open and wants to see how his encounter with Superman is going to pan out.

You get Golden Age Earth-2, Silver Age Earth-1, Post-Crisis, New Earth and then Manhattan makes the New 52. He wasn't retconning anything there, just showing Manhattan looking at it as an external observer while what was considered the "main continuity" changed.
And changes to the main Earth affecting the entire multiverse is something that Morrison himself has referenced too. Remember, the current 52 multiverse was originally introduced by Morrison himself as modified copies of the main Earth at the end of 52. It's also why he changed some of them around for Multiversity, since the main Earth got rebooted.

The Legion of Super-Heroes can't be a thing anymore because Superboy might be a lame concept. The other kryptonians like Supergirl has to have another background otherwise Superman won't be the last son of krypton anymore. Wonder Woman can't be a nice person, because Superman must remain as the nicest one. And so on.

Manhattan realizes this and decides to make his own iteration by altering the timeline, creating the New 52 timeline. In this new timeline, he erases the existence of the JSA and Superboy was never a member of the Legion. Manhattan was also the one behind the Kents' murder. The reason why New52 Superman was so different than Regular Superman was because the Kents died too early.
