His "mystic powers" are just advanced technology and the Elementals are under his control. His wife doesn't exist, part of an elaborate backstory he created for himself.

And it works, he becomes a beloved hero by the public. He finally has all that he dreamed of, and Peter ruins everything when he discovers the truth and exposes him. Becoming an outcast once again causes Mysterio to snap and swear revenge against Peter, unleashing the Elementals upon London to destroy him, and resulting in the final battle.

Mysterio is the bad guy and he is not from another universe.

As others have said, the loss of his independence and the fact that he has much more in common with heroes other than Iron Man as well. Someone mentioned Cap, which is true, and everyone knows that he has much more synergy with the F4 than the Avengers so if I absolutely had to pick a mentor for him I'd pick Reed. Hank Pym could be a cool pick as well.
For me the loss of his independence is the bigger problem though rather than who it was lost to. From his creation all the way until like Civil War (the beginning of the end for 616 Spidey for myriad reasons), he deliberately avoided being on a team and was still Marvel's most beloved character.
