Hulk is a well known hero and celebrity. The government had him under their control at the start and now he's fairly civilized. Who’s going to march around with signs saying “Hulk will not replace us?” Maybe some adults will still be mad about the damage in South Africa or Harlem, if they don’t know the full story, but for the most part, Hulk’s at best a hero, and at worst a freak, an anomaly. People see mutants as a growing problem, and an existential threat.

Have the X-Men trigger some sort of Stamfordesque incident when they appear.

This the Hulk is one guy who is a scientific genius and predictable. Mutants can sneeze and destroy a town. You can't compare them and its dumb if you do.

Will Cyclops do nothing wrong in the MCU

The Avengers are public figures and only a couple have secret identities. Hulk may be a big green man, but he's familiar, and at the same time you will likely never meet him even once. Mutants are mixed into the general population, and are not familiar. In a modern day setting there would probably be a push for tolerance when they first emerge, but it only takes one big incident to lower trust in them, even if you smile in their faces and say you accept them. It'd probably be more subtle than the "let's lynch some muties" style racism in decades past.

What about the X-Men that are Avengers?

Play up the terrorism angle. The Brotherhood has agents everywhere and is causing some awful shit. Random mutants who aren't known to be part of The Avengers are suspected of being sleeper agents.

The Sokovia Accords are still in place I imagine, make it so that this new influx of "genetically enhanced individuals" has to register with their government and follow the by-laws. The X-Men originally sign on to the Sokovia Accords and all seems to be going well, fighting for the government and whatnot, but at some point Charles looks with Cerebro into a building/bunker/government facility and sees experiments being run on a mutant. He widens his search and finds dozens of these similar facilities throughout the world running eerily similar experiments. He confronts the government, they deny anything is going on, Charles confronts them with images or data from Cerebro, they continue to deny it. At some point someone tries to assassinate Charles, the assassin is killed by the X-Men, they are able to trace it back to the government. The government denies it again but this time start to get things moving behind the scenes. Scott learns about everything that's going on and takes a strike force to free these mutants, first in the US then around the world. The government spins this to say that the X-Men are acting with impunity and are violating the rules of the Accords and the sovereignty of other nations, and ratchets up the Accords to include the Mutant Registration Act. The X-Men push back and are branded terrorists. While this main fight has been going on the government has been massively spreading propaganda that any mutant who doesn't register for the MRA is potentially dangerous, and keeps stoking these flames by showing what the X-Men have been doing, blowing up buildings, attacking people, etc. all without the context, and this starts to change public sentiment to all mutants. First the mutants are treated with caution, then shun. The government starts to pass legislation saying that mutants should be segregated, due to their "propensity for violence" and "bad morals".

People start to think that whenever a violent crime happens, there is most likely a mutant behind it. That the reason their taxes are going up is because the mutants need to be policed more Mutants can't get jobs and now they're all on welfare and taking more money. Mutants drive down the property values of an area, increasing the crime rate at the same time. It's not safe to be alone around mutants. Someone knew someone who was robbed by a mutant. A mutant killed an entire town with his radioactive powers. On and on and on. The people now hate mutants. There needs to be a way to tell when mutants are born before they infect us with their wrong genes. If a mutant could be dangerous they need to be taken away and locked up, or they will come and hurt my kids. It's what mutants do, it's in their blood, we've seen what the X-Men are doing. They need to be marked. They need to be rounded up and placed in camps. They need to be sterilized so that they don't make more mutants. They need to die.

Might be hard to get across in a movie or two but I think it's doable.

NYC is probably one of the more tolerant cities in America. Just because they're used to seeing 8 foot buff green dudes walking around the city streets doesn't mean that mutants are going to be accepted in the rest of the world.
Alternatively, people are always going to make an exception for people who are famous or do good things for them. Think about all the guys who like black athletes but don't like black people in their communities. Just because you like a famous person of a certain background, it doesn't always translate to regular people.
