Thanos didn't go back in time and destroyed them, he destroyed them in the present. What comes next is unknown. Will there be some Dormammu-level threat that will just run through their verse without anyone having any chance to stop it? It's not like the galaxy will just unravel because the Stones fundamentally held it all together or something.

Because they still exist in the past. That's all that matters. However taking them out of their own timeline causes splinters in which other realities/timelines to splinter/decay. So long as the 6 stones exist when they should, everything is fine
