Last time he saw Peter the world was being invaded by Aliens that Peter went to fight and it wouldn't be that hard to imagine that Peter ended up in space with them, especially in a panic where you're thinking about a worst case scenario. Add that to the fact that Peter confirms they remember being snapped, Ned absolutely knows shit went down. Anyone would be worried.

the writers will choose who was and wasn't snapped based on what's the most convenient for them. As long as they're consistent across movies it doesn't create a plot hole. If the selection was random then it's entirely possible for large swaths of one group to have been snapped but for another to be untouched, as long as in the end half of the total was snapped. It's statistically possible (albeit less likely) for one entire planet to have been untouched and another to be totally wiped
