When Liz killed a bunch of underground Ogdru Jahad, their... gross bio-mist bubbled and leaked into the buried vampires. Then the vampires waited too long to wake their armies, so the majority of them became dumb fungoid things.

Those 'aliens' are advanced Hyperboreans. Abe is the link between what humans could be. There were two tribes of Hyperboreans, left hand and right hand. The left hand became that tribe that attacked the BPRD underground, but the right hand spread amongst the stars.

The aliens came from another dimension, where they had their completely alien culture. They went into space to survive after Ogdru infested their planet and forced them to leave. They always looked like that. Check the Visitor: How and Why He Stayed, for more details.
The Left Hand Path went underground and used their alchemy and sciences to breed a slave race of homunculi and build vast mechanical armies to eventually reconquer the surface world. But they fucked up and got killed in a slave revolt. The tribes you're talking about, are the molemen-homunculi-slaves.
The Right Hand Path ascended to something called Hyperberum. It's said that they went to the "stars" in the process, but we've never actually seen them. I'm starting to suspect it's the same Vril-nirvana that the VES users go to.
