My guess is Hannibal catches Dexter in the act, reverses the game, and uses psychological warfare to get at everyone Dexter is close to. At his wits end, Dexter gets lured into a trap of some kind when Hannibal gets a hold of Harrison or Deb (probably Deb, since Lecter hates rude people) or threatens to out Dexter. Lecter 9/10 in this scenario, probably with Dexter killing himself so Lecter doesn't even need to get his hands dirty. You can't let this guy know you're coming for him. Hannibal is the Trinity Killer on Adderall x10 without the family and emotional baggage. Only way I see Dexter winning is if he abandons his ties to his loved ones and lets them die for a chance at a direct fight, or if Lecter takes a liking to the bright young serial killer and lets him go after a dramatic confrontation.
Scenario 2: I wish I had a little more information for this one. Dexter doesn't have his lab or direct resources, but if he still has his falsified veterinarian identity he can still get a hold of his signature tranquilizers without too much hassle. You said Dexter is aware of Hannibal's activities already, so I'm assuming there's no issue with The Code so Dexter doesn't need forensics to prove Hannibal's guilt. At this point Dexter just needs a syringe, a knife, some plastic sheeting, and a ton of plastic wrap. When Dexter gets the drop on Lecter, Lecter loses and ends up on the slab. I would pay good money to see the conversation that happens once Hannibal wakes up, and there's an argument to be made for Hannibal talking his way out of it, but without time to learn much about Dexter he doesn't have much ammunition to use against him. I give it to Dexter 9/10, with a small chance that Lecter talks himself off the slab. Also, Lecter probably goes out like a boss with a little smirk on his face and Dexter is unsatisfied despite the victory.
