Her dialogue on Knowhere with Star-Lord indicates she still thinks of her father on Zen-Whoberi as her real father, and emphatically maintains Thanos is NOT her father. Still, he is the man who raised her from childhood to adulthood, and that's got to leave some attachment to him that she's not entirely comfortable with.

He was still the only parent she ever knew. She didn't hate him, she just had to stop him or everyone died.

A good friend of mine, one of the meanest, toughest hags I ever knew, whose father physically and mentally abused her when she was a child, still cried like a bitch when he died. I asked her why, if she hated him so much she could cry for him. She told me that because so much of who you she is was bundled up in that fucked-up relationship, no matter how much she hated the bastard, him dying was like losing a piece of herself. A rotten cancerous piece that only caused her pain, but a piece all the same. And that brought all sorts of emotions bubbling to the surface. Anger, sadness, relief... suddenly she was back to being that abused little girl again.
