Widowmaker is an excellent sniper, and has cool gadgets, but we never see her do anything else. She can make some incredible shots but she is still JUST a sniper.
BW can use sniper rifles AND kill you with two dozen other things, as well as perform actual intelligence missions, infiltrate organizations, etc.
In a pure arena match of 'drop these two women into this industrial park with sniper rifles, who wins?', Windowmaker has the advantage. But Black Widow has plenty of ways that involve ACTUAL assassin skills, not just marksmanship, to kill Widowmaker or anyone else in Talon and leave without ever being exposed.
