They were actually considering having Samus crawl in the original NES but that was too hard to animate and make it look clean. Instead they decided to make her into a ball which worked and looked cleaner. The ball just stuck and was unique so they have no reason to change.

Or not having grab a ledge at all because there is no point to it in a Metroid Prime game unless you want to try to do wall jumps, Super Metroid-style, in first-person. There is no other reason to need to hang off a ledge in a Metroid game.
