First of all, grail uses third magic, to materialize servants. Normal familiar has body given by magus himself, depending on the form of contract. Which is pretty much key here.
Body of servants materialized by grail's third magic, is not really real one, but rather proxy for their "main body" that still lies within Throne of Heroes. For post-UBW Saber depends what exact kind of contract Rin used, but her body is definitely no longer from third magic.

Mud itself absolutely can't be part of their bodies, because it would tained their existence and for example, they would be unable go into "spirit form", which you can clearly see on Saber Alter or Berserker Alter in HF.
Exact material of their bodies never specified, but we know that they are "higher magnitude" than those of normal humans. And thus incompatible to be combined with normal humans, which is probably one of the reasons why normally is pregnancy impossible.

Spare me of insults. While we could say, that Servants are "kind of special familiars", they are not exactly same. Especially in this case. Not even five top-tier magicians could retain servant without help of grail. So Rin alone would be pretty much dead meat, if tried retain Saber alone. What Rin did, was converting Saber into normal familiar which (although similar in nature) is little different kind of existence. Normal familiar in Nasuverse is spiritual existence of any kind that was put into material container (like dead animal in case of Len), and sealed by contract with magus that provide mana input to keep it alive and use magic. It's simply far simpler existence than Servant. We don't know what Rin used for Saber as material container, but definitely, it's not longer third magic, and Saber pretty much lost her status as a servant here. So posibility of her getting pregnant here is open question.

Typemoon has 4 main works: Tsukihime, Mahoyo, Kara no Kyoukai and Fate. Basically you should start with Fate/stay night VN then F/Z then F/HA if you like. If you don't have time to play the VN, then route Fate anime (2006 DEEN, but it's different from the original VN so...) -> UBW anime (ufotable, completed) -> HF trilogy anime (ufotable, you can watch part 1 on internet/BD, part 2 is currently on cinema, spring 2020 for part 3) and then F/Z anime (ufotable, really good). Today's Menu for EMIYA family is a FSN spin-off anime by ufotable and fun.

After finishing all FSN routes, you can watch/play/read any Fate works you like. Lord El-Melloi Case Files light novel has Waver (F/Z) as its main character and will have an anime adaption this July (Rail Zeppelin case only, and CF has a manga with nice artstyle too). FGO, Apoc and FSF have their own timelines and they are pretty much stand-alone works (but still, you should finish FSN first). Extraverse is a big part of Fate franchise, and it's a bit complicated so basically Fate/Extra -> CCC -> Extella -> Extella/Link. Fate/Extra Last Encore is a "sequel" (kind of) of Extra's bad ending. Extella/Zero is the prequel of Extella and you can read it on internet.

For Kara no Kyoukai, it is a novel series and has an anime adaption by ufotable with great quality (except movie 6, you should read the novel tho). Tsukihime is another VN and has an anime (don't watch it, just play the VN ;_;TsukiRe when? ). Melty Blood is a fighting game series takes place after Tsukihime, very fun and interesting

I started with the Fate/Stay Night manga, gave up on that because I felt like I didn't understand wtf was going on. A few months ago I watched Fate/Zero and that was pretty good so now I'm watching UBW. There's a decent amount of things that I feel like I'm not understanding yet.

UBW is the second of three story arcs. It expects you to know what happened in Saber's route which was adapted in 2006. Saber fans are still waiting for the remake, though.

I think, that you pretty much you underestimate relationship between Shirou, Rin and Saber here. While Nasu claimed that Saber's perspective IN ANIME is rather maternal, it's not really case in original novel, and either case she and Shirou end flirting whenever they get the opportunity. Not mention that all three are set to constantly fuck to maintain Saber's existence. So hardly she could keep maternal view permanently. Not mention, that her HA Eclipse scenario is clearly post-UBW Good and she enjoys tempting Shirou here.

Realta is still canon, which means the H scenes aren't canon. So Sakura is a virgin.

Not mention, that already got proper adaptation (say what you want, but you can't really ignore existence of Deen anime). And no matter how you look at it, Fate route is the introductory route, which is really utter pointless to tell, after you told HF and even Zero. Fate route should came before UBW, but that not happened, and hardly happen now. Basically only option would be having Nasu to rewrite it into something completely new and relevant, but that is just as likely like him writing Illya route before Tsukihime Remake.

I don't see how they could've gotten together during the main storyline. The only reason the ship works is because of HA having all the conflicts subsided, until then she is sakura/shinji's murder machine and would be difficult to subdue
