Well you have a few things wrong. Rei is Lilith. This is not debatable as it is written canon and can't change. There were never any concept like "posession" or similar concepts in NGE or EOE. In the very case of Rei and Lilith, the following is even written in the End of Evangelion pamphlets that came to explain the character backgrounds:

I disagree here. The show is about people's issues putting up figurative walls that prevent human connection. These walls are represented in the plot as AT fields. Both Shinji and Asuka have their own issues that cause them to be unable to connect with each other (and each of their issues are manifested in opposite ways - Shinji can't break down his own walls to initiate, and Asuka can't let other people into her walls). By rejecting Instrumentality, Shinji is choosing to live is a world where he acknowledges his own problems but is able to work past them. The choking scene represents both of their walls being broken down.
